I found better software for converting the left and right images created with the stereoscopic patch referenced here...Stereoscopic Geometry Windows
It seams that the left and right windows are backwards (left is right and right is left) in the patch.
The software is StereoPhoto Maker.... StereoPhoto Maker Site
The program is just a single .exe file which I love...
You can create Red/Cyan, Left Right, Above Below, and many other types of 3d images.
It includes an Auto Adjust feature (Adjust > Auto Alignment) for better alignment of the images.
You also have access (Stereo > ColorAnaglyph > Dubois(Red/Cyan) to the powerful Eric Dubois "least-squares projection technique" Eric Dubois
You can also swap the left and right images (View > Swap Left/Right) if they are flipped from what they should be.
Below are some new and improved examples and a better image of "Not Mark Twain". Here is the real Mark Twain Anaglyph.
