A couple of small gripes and curiosities that I have noticed.
1. Why are there two methods of renaming objects?
A user can either rename a single object through the Geometry Graph, OR, he/she can rename multiple objects via the Body menu. Waaa? Am I the only one that finds that confusing? I literally had no clue the mass rename functionality existed until I saw it tonight.
2. Why is the Scene Info command in the Tools menu and not in the Windows menu?
3. Some of the tools from the Tools menu need to be in the RMB menus.
For instance.

3. Some of the tools from the Tools menu need to be in the RMB menus.
For instance.
- Virtual Mirror -> Face Menu
- Connect -> Vert & Edge Menu
- Put on Ground -> Body Menu (since it doesn't matter what mode your in it works on the whole object, you might as well restrict it to the Body Menu
- Unitize -> Body Menu (same as above)
- Sculpt -> Body Menu (same as above)
- Magnet Mask -> Face, Vert & Edge Menu (while I realize this almost becomes redundant, this tool is way to valuable to be stuck up in the Tools menu. Given that most of Wings everyday commands are in the RMB, it makes sense that many people would not think to check the Tools menu for this command.
